Την ευθύνη για την καθημερινή λειτουργία της EFSA φέρει ο Εκτελεστικός Διευθυντής, ο οποίος επικουρείται από τους προϊσταμένους των τμημάτων, τους προϊσταμένους των μονάδων, τον επιστημονικό διευθυντή και τον ανώτερο σύμβουλο πολιτικής, των οποίων τα στοιχεία επικοινωνίας παρατίθενται στο κάτωθι οργανόγραμμα της EFSA (τελευταία ενημέρωση 3 Απριλίου 2023).
